what we do know about boot's modifications in canon:

over 90% of his body is augmented

neurochip in his brain, helps with information processing, may not help with memory processing/he forgets things.

synesthesia beacon (might be integrated with his chip?)

augmented left eye, potentially missing right eye (TECHNICALLY his model has two eyes, but his voice line says he lost his right eye, and we never see said right eye in art or CGs except for the memory of baby boot, who has different eyes entirely, and i'm going with that because i think that's more interesting)

blood is blue, heart might still be intact

doctor that augmented him was largely cybernetic as well, but she can breathe and because of the gameplay engine he also has breathing animations

definitely nothing from the waist down is organic or original

things he has put in his mouth and eaten/drank in canon: bullets, himeko's "coffee," boss du's special "tea," alcohol, more bullets, more alcohol, and more alcohol. we literally never hear about him eating real food. stomach has a low capacity.

THE HOLE SERVES A REAL PURPOSE AND ITS NOT GOONING. it's his charging port, and he does have to be charged, but he also goes on adventures in barren wastelands for periods of time so the charge lasts for some time.

MY HEADCANONS:

still has some organic vertebrae & his heart. his head is the largest organic part remaining, and even then... the eyes, teeth, and chip

his new "blood" works as an oxygen transport for his still living brain, and also as a temperature regulator; it gets pumped out to different limbs and past his heat sinks in hot environments, or down towards his power source in cold environments. his breathing and replaced cybernetic lungs technically are a part of this, but mostly are still there to make his brain not freak out about missing smooth muscle functions.

designed to replication the function and movement of a human body as accurately as possible, to decrease the mental load placed on the neurochip; apart from his left arm (which has a secondary function as a firearm, and mechanisms for that in the hand and forearm), everything moves naturally and many of the internal components resemble human muscles in function.

skeletal chassis in the primary points of articulation. no ribcage but he has an exoskeleton, basically, so it's fine.

can't eat solid food anymore; i am not going to investigate the mechanics of what happens to his drinsk and if he has to piss. im just not going to. im tired.

they right eye replacement was necessary so he could still shoot: rather than having to relearn how to shoot with one organic eye and one artificial one, plus a mechanical body, it was easier to replace the eyes and have the neurochip translate the information to his body (he's a better trick shot now than he was when he was organic, because it does the math on the physics for him, instead of him just practicing and learning the trickshots by feel, trial and error, and personal experience.)

left hand is more delicate than his right, because of the transforming or whatever. he does most things right handed, including shoot (though technically he's an equally good shot, no matter which side)

no sense of touch, whatsoever, obviously. he can measure weight and movement with sensors in his hands, giving him high dexterity, as well as feel resistance when he applies pressure, but its easiest to detect on solid objects. because of this, he's reticent about touching people in most scenarios, unless he doesn't care about potentially injuring someone/is deliberately trying to, or it's a situation where he can take the time to do it carefully.

his rig is built for speed! lightweight materials and alloys. more durable than a human body because that's the point, but it's definitely not tanky. he doesn't weigh much more than a human of his stature, but he does have distinct, hard thresholds for power outputs that cant be surpassed without damaging motors or chassis.

the different colored metals are different alloys. silver is more durable than grey, which is why its some of the more high contact areas (knuckles, elbow, chest, back, shoulders, knees, etc), while the grey is a more lightweight alloy that reduces his overall weight and allows for better articulation.

i dont want to talk about the gun arm. the garm. it pisses me off, its so ugly. mihoyo i hate your allergy to design symmetry.

his stupid outfit in canon is largely to keep his heat sinks uncovered and help maintain a safe temperature, and that includes those stupid cutouts on his hips. coolant is an issue in hot weather, and in cold environments he needs to keep moving in order to maintain working temperatures on his internal parts, but its more easily mitigated by being active than the heat problem.

charging port is actually a universal mechanical charger for other robots or androids in the HSR universe. the placement of the hole is atypical but there because that's the most convenient place that doesn't disrupt motors closer to his hips, and because his power source needs to stay low on his torso to avoid putting strain on his still-organic heart.
